    Personally I'm surprised if you have good targeted traffic but low CTR on this site because the banner unit under the headlines/pictures type thing is so sure a click magnet that it might be illegal! Very borderline if not just risky I'd say.

    But just below that, the ads at the top of that content panel on the right... that fits brilliantly and quite within the TOS :)

    I think that on your index page area under the header is to messy so people just move down to main text area. If that is my site I would just keep one 468x60 ad unit in main text area, move 250x250 box above the fold and add one more 486x60 below the fold.

    I'm not quite sure what is more important to you... the google ads or the site content. If it's the google ads, you have way too much text without bold sections headers. All this unorganized text is going to drive your readers crazy. I would consider breaking your article up onto a second page so not to overwhelm your readers.
