try placing ads in sidebar, most of people ignore ads in footer.

He got link unit and banner at the top of the page. They should gather clicks...
But still, as gurtey suggested - I'd try adding third column and publish there a Skyscraper or couple of Vertical Banners. You'll need to do some redesign though - either group the two existing columns together and add the third one, or add it as a Right-Side-Bar with slightly different background color.

A major problem that I see is when I click a link in the directory, it ends up with error 404 page not found. First, correct the invalid links.

Second, the target of your ads is not appropriate for the interest of your visitors. AdSense is contextual and the ads do not seem related to the content of your site. Generally, that happens when you do not have enough text or content on your pages. The top ad bar shows 4 college/career ads out of 4. The more precise the content of your page is (title, text), the more it the ads pay and the more the ads are related to your content. Otherwise, if people like the content of your page, people will like the ads because they are related to the content. Therefore, they are more likely to click.

Learn to place a double square adblock at the top of the page. Then you can get 3% click through rate roughly. Make all links be below the scroll zone, so people only see the ads when they enter the site.
