The most common used ones are:
    Zencart (my personal preference)
    OS Commerce
    Cubecart
    Magento

You can also have plugins for CMS software such as Wordpress, Joomla etc

Today magneto and OS-commerce are very popular to develop e-commerce sites. I personally preferred magneto because you can find documentation of magneto very easily and it's very easy to integrate and have good admin functionality.

Interspire is a good shopping cart but does cost some bux. It does everything for you and has every tracking and order module you will ever need. Its around 3 grand but well worth it.

magento, prestashop and memberspeed are good for use as an ecommerce shopping cart especially for memberspeed system, it has 2 in one function as ecommerce + membership management system, coupon base system for customer who had purchased products in the past can be created uniquely for them.

I personally can recommend you osCommerce. Really cool product, and free. I personally have one small business running with it (In Lithuanian, English languages).

If you'd like to try how it works - send me a pm, and i'll tell you some preview osCommerce websites.

Seems that everyone has their own opinions on which one's best. I'm personally about to dive in to eccommerce with magento because of all the help I've seen on it. Will let you know how it turns out when completed.
