    Hey guys my site
    http://www.dogflu.ca

Currently has a google ad at the top, and then boxes inside each article, at the top of that article.

Would putting those ad boxes at the bottom of the articles instead of the top make a difference?

I suggest you to put them in the middle of the articles.
For example, between the second and the third article.
I think this will be much better for you and your visitors.

I will be adding a box between the 2nd and third article on the main page, I am seeking feedback about ad placement inside each article...

If you look at your article or post pages.

The first this you have to do is scroll down past the articles to get to the content. I always hate doing that.... when i get to a site and they have it setup that way... i leave.

What buildhome says applies to the article view pages too. Put the adds in the middle of the article and remove the add at the beginning of the article.

Off Topic Note: Ypu might be a good idea to disable session ids in your php.
