Strange issue with web address (related to file management at host)

    I'm hosting to websites with one account over at GoDaddy, but I'm having a slight issue. The way it's set up is like this: for my first site, all the files are in the root. When I made a second site, I made another folder within the root for that site. So, it looks like this http://[first site's url]/[second site's folder]. Then, I set it up so that my second site would treat that folder as it's root, so that when you go to the site, all you see is http://[second site's url]. The problem is, clicking links within the second site, or going back to the homepage in the second site causes this to appear in your browser: http://[first site's url]/[second site's folder]. Obviously, this makes my site look messy and unprofessional. Any ideas as to how to fix this?

    Ok, I may have found the issue. It was with some of my wordpress settings that I hadn't looked at yet. Hopefully it solves the problem :D
